I tried for 2 years to do the minimal shoe thing. I'm barefoot at home all of the time, and always have been so I thought it would be an easy transition for me....it wasn't. I've never had back/knee/hip pain in my life until I started walking or doing any kind of physical activity in minimal shoes. I chalked it up to "transitioning" and continued on. Two years later after complaining about my sore hips and knees after a day in a museum I decided to admit it might actually be my shoes. I shelled out some cash for a new pair of Birkenstocks and never looked back, I have no aches and pains anymore.
I think it just wasn't the right fit for me. I'm knock-kneed and apparently need some support for walking.
Maybe you could try some shoes that you used to find comfortable and see if it helps? Also, ditto the chiropractor recommendation!
