You can, if you do it in short bursts and stir thoroughly. Scorched chocolate is nasty, and it's easy to burn. If you can find good chips, like Guttard, they melt more uniformly than if you have to chop a bar. It's more forgiving if you heat the coconut and chocolate together.
I don't know about cooking the eggs in with the microwave, though. I've never tried it!
