I "tweeked" my knee and it has been suggested to lay off running sprints for 2-3 weeks. Any suggestions for what I can do to replace them (besides hiit bw or lifting as I am already doing this one day a week)? It only hurts when I sprint, squats etc. don't seem to bother it.

How about sprints in a pool? Little stress on the knee joint.

You can do interval training in virtually every activity.

I haven't been able to run for the last two weeks due to a stress fracture, and have been substituting with swimming and biking.

You can do sprint intervals on a rowing machine, a stationary bike, a regular bike, with a skipping rope.. etc. etc. etc.

I would recommend 6-10 sets at 90-95% intensity with a recovery period as long as you take to be able to repeat at the same intensity.

Personally I've found swimming to be incredibly challenging/AWESOME and I'm interested to see how my fitness has maintained/improved when I can return to running.
